'All the Way Down' by David X. Cohen

Professor Farnsworth creates a simulation of the entire universe, enabling the planet Express crew to watch crummy, 3-bit versions of themselves make a delivery to Space Italy. Amy’s questioning of their own reality leads Bender to realise that his personality is also simulated; in his resulting identity crisis, he makes the professor promise never to turn off the micro-universe. To power his Simputron computer, the professor uses hydro-electricity generated via New New York’s sewage system; his plan is a success, and the simulation of Planet Express increases in resolution. Now with more computing power, the simulated version of Professor Farnsworth creates his own simulated universe, which causes his simulated colleague to question their own existence, and they form a plan to discover the truth. Fearing for the simulations’ sanity, Bender decides to enter the simulation to save the simulations from a simulated existential crisis…
